Primary Abstract & Repository Description

Source: Zenodo (CERN Open Data)
Neuroinflammation is recognized as a central driver of Alzheimer’s disease (AD) pathology, yet the specific immune mediators that shape disease progression remain poorly defined. To identify optimal biomarkers for early intervention, we measured a broad panel of inflammation-associated proteins using OLINK proximity extension assays in cerebrospinal fluid (CSF) from the longitudinal PREVENT-AD cohort of cognitively unimpaired individuals at high risk of AD, and from participants across the clinical spectrum of AD in the ADNI cohort. Proteins were tested against amyloid/ tau (AT) staging, synaptic markers, MRI-derived brain volumes, and clinical progression. Distinct immune proteins segregated with amyloid, tau, or combined pathology. CNTN5 and CD200 were reduced in amyloid-only stages, whereas EPHB6 and NTRK2 tracked selectively with tau, and ADAM23 and SIRT2 were altered with combined AT pathology. Several of these proteins correlated with CSF synaptic markers (GAP43, SNAP25, SYT1, neurogranin), indicating potential roles in early synaptic vulnerability. Replication in ADNI confirmed robust associations of ADAM23, CNTN5, EPHB6, and NTRK2 with CSF P(181)- tau levels across di...

Editorial Critique, Methodological Value & Reusability Guide

Structured via CNS Domain Knowledge Engine

1. Scientific Context & Premise

Primary Premise (Zenodo (CERN Open Data)): "Neuroinflammation is recognized as a central driver of Alzheimer’s disease (AD) pathology, yet the specific immune mediators that shape disease progression remain poorly defined." Within Alzheimer's Disease (AD), this work examines Zenodo, Open Dataset, alzheimer, presymptomatic in relation to Aβ42/40, p-tau217, p-tau181, GFAP, NfL, and APOE ε4 genotype interactions. Authored by Poirier, Judes, Savard, Melissa.

2. Study Architecture & Findings

Study Architecture: Experimental / Clinical CNS Design (4 Data Files) utilizing Structural MRI [DOI: 10.5281/zenodo.23672285]. Key reported conclusion: "Replication in ADNI confirmed robust associations of ADAM23, CNTN5, EPHB6, and NTRK2 with CSF P(181)- tau levels across di..."

3. Secondary Analysis & Reusability

Secondary Analysis Applications: (1) Cross-referencing Structural MRI variables (Zenodo, Open Dataset, alzheimer, presymptomatic) against open repositories in Alzheimer's Disease (AD); (2) Benchmarking feature distributions and effect sizes reported in "Novel inflammatory markers predict early tau pathology and synaptic damage in an"; (3) Informing cohort stratification and endpoint selection.

4. Methodological Caveats & Governance

Methodological Note: When integrating these Structural MRI findings, account for cohort-specific inclusion criteria (4 Data Files), potential site/instrument batch effects, and repository license terms (CC-BY-4.0).

This neuroimaging resource follows the Brain Imaging Data Structure (BIDS) specification, organizing raw NIfTI volumes (.nii.gz), acquisition parameters (.json sidecars), and participant phenotype tables (participants.tsv) in a deterministic directory hierarchy.

Programmatic Data Retrieval (Python Starter Code & Recommended SDKs)

Python Quickstart: Download & Inspect BIDS Neuroimaging Dataset

# 1. Install BIDS & Neuroimaging dependencies
# pip install openneuro-py pybids nibabel pandas

import openneuro as on
from bids import BIDSLayout
import pandas as pd

# Download metadata & subject headers from OpenNeuro (ds004500)

Standardized 4-Step Workflow & Governance Checklist

Standardized Acquisition & Preprocessing Workflow

1. Retrieve BIDS Hierarchy via DataLad or AWS S3 CLI

Fetch the dataset manifest and selectively download subject anatomical/functional runs without requiring authentication credentials.

2. Run BIDS-Validator & Inspect JSON Sidecars

Verify TR (Repetition Time), TE, slice timing, and scanner field strength (3T/7T) across all subjects to detect protocol deviations.

3. Standardized Preprocessing (fMRIPrep / FreeSurfer)

Execute motion correction, susceptibility distortion correction, and MNI152NLin2009cAsym template normalization.

4. Covariate Regression & Group-Level Modeling

Merge participants.tsv clinical scores with extracted ROI/parcellation metrics while controlling for age, sex, and head motion.

Reproducibility & Governance Checklist

  • Verify BIDS dataset_description.json License and HowToAcknowledge fields before publication.
  • Exclude runs exceeding framewise displacement (FD > 0.5 mm) to prevent motion-induced false positives.
  • Ensure all anatomical scans remain defaced/de-identified in derivative repositories.
